I don't want to check in assemblies into svn thru the SQL Source Control. Is there a way without having to uncheck the individually where I can remove them from being auto picked up?

The next version of SQL Source Control will introduce object filtering, so you can exclude all assemblies from being picked up.

If you're eager to try out an early build of this, feel free to check the EAP post and sign up for the pre-release.
