SQL Prompt is a great tool.
However, I discovered an annoying effect in my SQL Server 2005 Management Studio after installing SQL Prompt 4.0 Trial
The usual SSMS behavior of wheel clicking on a document / query tab is to close the clicked window - as Visual Studio and most new browsers do.
After installing SQL Prompt, wheel-clicking any window always closes the active one! This behavior is prone to data loss, and inconsistent with the emerging standards.
I made a quick survey on my co-workers, and the same effect happens in SQL Prompt 3.9
Workaround: uninstall SQL Prompt and everything goes back to normal

Many thanks for your post and apologies for inconvenience caused.
I tired to replicate your problem but it works fine for me.
I followed following steps:
1. Opened multiple window in SSMS.
2. Using the mouse wheel I clicked to close one of the query window and it did close the one intended.
Kindly let me know if I misunderstood your post.
